The path to the final shrine is actually located inside the ruined castle that you started the game from. When Link was awakened after the initial events of the game, he was inside a ruined castle, which has a hidden passage to a cave that hosts the final shrine. In order to get inside the cave, you need to use the Recall and Ascend abilities.

After Link attempts to open the second door and fails, Rauru speaks of a fourth shrine and introduces the fast-travel system. You need to use fast travel to get to Room of Awakening, which is a blue point on the southern side of the map. After traveling to the location, you will spot a pair of gears on the wall on your left, as well as a platform next to them.

Go beneath the platform's floor and use the Ascend ability to move on top of it. Now, equip the Recall ability and reverse the rotation of gears. If you reverse one gear, the other one will also get reversed automatically with a slight delay.

Now that the gears rotate backward, you can use their platforms to move to the other side of the room, where you can spot an entrance to a cave inside the wall. Jump into the passage and continue the path straightforwardly until you reach the Nachoyah Shrine, which is the place you can acquire the final Light of Blessing before opening Temple of Time's second door.
